So grey is the closest color... since the engine has grey trucks and grey
back instead of silver trucks and stainless back.
True..I was going to respond to this but you beat me to it.  However, since
your the expert, Larry, answer this question for me.
I have seen a model of the super chief made in O scale by Lionel that had
the yellow, red, and black strips continue all the way from the engine
across ALL of the passenger cars.  This is very pretty of course but did
Santa Fe EVER use this paint scheme on any real trains of theirs?  I'm
debating if I want to use that pin stipe design on my MOC of a super chief
but I have never found a real picture with the stripes on the passenger
cars.  I have only seen plain solid stainless steal cars with only black
lettering on them.

I'm not sure. I can't say they definitively didn't ever do red/yellow/black
striping but my experience agrees with yours, only plain with black lettering.

No one has yet commmented that the stripe that was chosen was only yellow
instead of black/yellow, I don't think... but that's a nitpick. The extra
color would have thickened it up considerably so I think they made a good
choice.

How are we going to use the black decorative 9v train motor side piece
accurately on this model?  Will we have to replace the light grey trucks
with our own black ones?  Should we expect LEGO to include light grey
decorative sides for our 9v motors?

According to this link on brickshelf from Brickswest it looks like the set
comes with a pair to "moterize" your set.If this is the case that means when
you do moterize it you will have an extra set of grey
