That has indeed been the case in some themes, but not all. The Ninja Princess
(white ninja, for those who arent familiar with that excellent, but short-lived
line) came in the third-largest set (Emperors Stronghold: $40), and one of the
smallest sets (White Ninja AKA White Ninjas Attack Cart: $3). Shes still more
expensive than some versions of Leia ($25 is currently the lowest New price on
BL). Zam Wessell (one very popular female SW minifig that noone has mentioned
yet) came in a $30 set, but the Bounty Hunter Effect seems to have kicked in and
caused her aftermarket price to go through the roof (seriously, check the prices
on Boba Fett, Jango Fett, Dengar, IG-88, Zam Wessell, and even freakin Greedo)
On the flip side, however, Jing Lee is only available in the $90 Dragon Fortress
set from the Orient Expedition line (and a geographically isolated polybag of
just herself). Anyways, youre correct about the Ice Planet Babe, but not about
the Pirate Wench. There were two versions. The red-bandana version came in
only the Rock Island Refuge, while the blue-bandana version came in two
different pirate ships (one of which was rereleased) and...a minifig pack. How
much more available can you make a minifig than having it in a minifig pack?
The Forestwoman only came in the River Crossing set, but then again, while its
not the largest set in that theme (the River Fortress had almost twice as many
parts, and still wasnt exactly a Large set by Castle standards), but aside from
two variations of the same cart (which differed by the size of the wheels and
the number of minifigs, but were otherwise the same), it was the last set in the
theme, suggesting that she was an afterthought. And there were no females in
the Dark Forest subtheme that came later.
Now, Hermione is pretty common, but as a main character in the HP franchise,
that only makes sense (which again raises the question of what they have against
Leia). Sky Lane was also not terribly uncommon, and even made a reappearance in
what is probably the largest single source of female minifigs: Community
Workers. It includes an astonishing 8 female minifigs, out of a grand total of
31, but it does raise an interesting question:
Is Snap Lockitt male or female? There are four versions of this minifig listed
on Bricklink. One has black shoulder-length hair, one has a black ponytail, one
has a brown ponytail, and the only one that Ive ever owned is the most common
variation with the buzzcut. None of them have lipstick or visible eyelashes,
but this is the only version with hair that doesnt look at all female. The S@H
description for the lifeguard tower set identifies Snap as male (as Id assumed)
which makes it really odd that three female minifigs would have been pegged as
being the same character based solely on their shirts (and, in the case of the
black ponytail version, probably the head as well).
Anyways, maybe its not so much that the cool female minifigs end up being rare
due to what sets they are (or arent) included in so much as it is the fact that
the cool female minifigs, being few and far between, end up seeing a lot more
demand on the secondary market, and therefore end up becoming rare once the sets
stop being stocked at retail.

| (...) I forgot one very recent addition. Hitomi from the Exo-Force line is only available in the Golden Tower set ($30).
