I think it's definitely something that needs to be considered by each person,
since for some people it will work fine, while for others it won't work well at
all. LDView uses the directories listed in the tutorial (<LDraw>\Unofficial\P
and <LDraw>\Unofficial\Parts) automatically, and can be manually configured to
look in any directories. It also supports Lars C. Hassing's settings in
ldraw.ini for file path scanning, but as far as I know, no other released
programs support that.
The L3 programs don't support any of these mechanisms, although the now
near-mythical "next" L3P will presumably support Lars' settings from ldraw.ini.
I personally expect the next parts update to come out before the next L3P, but
that's just me.
