I think you have to look at the part and determine which vertice is
wrong and correct this vertice with corrected coordinates.

and there MUST be a ways to fix them automatically.

You are right, ther are way to automatically fix the problem.  But one
noncoplaner quad can cause many such errors on quads that are perfectly
fine.  Therefore the bast way to fix this will most likely always be to
manually find and corrent the problem
