I think you have to look at the part and determine which vertice is
wrong and correct this vertice with corrected coordinates.

sure, but there are different ways to do it:

and there MUST be a ways to fix them automatically.

There's not really a way to automatically fix the problem, if it was
caused by an error in a vertex's position.  That almost has to be fixed
manually.
