Well the first one you must watch is Super Dimensional Fortress Macross.
There's a few interesting space ship designs in there, especially the SDF-1.
It might be helpful to just get a book if you want inspiration. The DVD is
not out yet although you can kinda get it through the new Robotech DVD's.
Along this series check out "Macross: Do you Remember Love" which has some
awesome designs based on this series.
The series that you are refering to is Cowboy Bepop. I haven't seen it
myself yet but i heard there are lots of space ships in it.
Other than that i can't think of many other series with space ships except
starblazers.
In terms of mecha inspiration check out:
Escaflowne(awesome steam-punkish/medieval type designs)
Five Star Stories(haven't seen the anime but the mecha designs are nuts!)
Evangelion(cool, slender, sinister looking designs)
and of course
Gundam(and all it's variants)
