Welcome to the realm of big ships!  I've built a couple of vessels with large
detailed interiors that consisted of more than just the three B's, although one
of them was actually not a space ship, but a terrestrial rover.

As Paul mentioned, the primary problem with building a large vessel it trying to
mitigate the boxiness of it.  Sharp exterior corners really don't look that
nifty, but curved edges are very piece intensive.

As for the interior, well here, take a look:

The Asimov (http://www.brickfrenzy.com/ground_asimov.html) features the 3 B
configuration, but also includes a small galley/kitchen area, dining table, lab,
and engine room.  That's about all you'll really need for a medium duty vessel.

The Blood Moon (http://www.brickfrenzy.com/space_bloodmoon.html) features the
same extra stuff, but in a different configuration.

On both of these vehicles, I built a shape that I liked, then populated the
interior however it would fit.  That's the key to make the exterior look good,
build it first!  Keep in mind though, that building big requires a massive
amount of time, patience, and bricks.  But the reward is justified, I think.
