I do train automation all the time. Reed Switches work well. You CAN use
one RCX for every 3 stations. That includes slowing down the train and
stopping it.

I live near a Skytrain and the entire system works off of computer
controlled trains that run on elevated tracks.

Isolate each section of track near a station. With the sensor beyond the
outer most part where the train comes in first. (So you can detect
another train coming and get the first one out of there)

The most I've done was 3 trains and 3 stations (one RCX) but it worked
very well.

See Larry's post on how to end the stations and track. It's a good plan.
