I've noticed this effect too, and I wonder if this doesn't have something to do with the Ldraw parts not being modeled as solids, so with transparent pieces you get some artifacts from the reflectivity of the inner and outer surfaces of the (...) I previously made do with what I had and was able to export files for adapting (using Photoshop) into cool instructions for my model after only an (...) (...) Did you download and install the file complete.exe? If you haven't, please do so. I suspect your problem is that you never rebuilt the parts.lst file after your initial install.
