Actually, there's more than just an asthetic or flight control reason for B5's
Cobra bays to act like they do. At the time B5 is built, the Earth Alliance
only has centrifugal artificial gravity- ie, they generate gravity by spinning
sections. The outside of the section becomes "down".
In the Cobra bays, pilots can walk up to their ship and get in. The fighter
swings "down" just before launch, and when the clamps release, the fighter gets
some additional speed from the centrifugal force of the spinning station.
