Such is the invariable burden of a network connected Windows machine.
Unfortunately, the only "fix" (I put that term in quotes deliberately)
is to stay up to date with Microsoft's patches to the OS. The version
of IE that comes with XP SP2 contains a popup blocker that should help
with your particular problem immensely. Many people have installed the
latest patches and found the additional security a welcome change.
However, as you pointed out as a concern, there is a chance that the
patch could render your system less usable than you are finding it now.
If you're unwilling to install the latest MS patches, I recommend you
switch to either Linux or a BSD variant, where the problem will
instantaneously disappear and never come back for as long as you stay
informed about any major security vulnerabilities (even Unix isn't
immune... but at least you start ahead of the game with it). Or get a
Mac (which, interestingly enough, malware programmers don't seem
particularly interested in targetting).
Windows is, and will continue to be for the forseeable future, an uphill
battle for owners that wish to have their machines connected to the
Internet. Without extreme security practices in place, which in my
opinion are unreasonable to expect from a private home user, a windows
user must either pay someone else to administer their system, submit to
having the malware on their systems and take the performance penalties
and loss of security and privacy that come with it, or else they must
abandon windows completely in favour of an environment that at least has
the bonus of starting out more securely.
