Two options:
1. Compile them all into an .MPD file. See 'LDraw file splitter' at
<http://fys.ku.dk/%7Esparre/LEGO/V%E6rkt%F8j/index.en.html>.
2. Inline the referenced files into the main file. You can do this if
you have LDraw Add-On. See <http://home.att.net/~blisses/ldaddon.html>.

Caparica Jr. has made a DAT-to-DXF converter.
