My rankings are:

1 BSB
2 SES
3 IF
4 CC
5 ITP (Imperial Trading Post cutter)
6 AF
7 RR
8 RBR
9 CBC

I don't have a SES yet, so it may flip-flop with the BSB, but I specifically
wanted the BSB more than the other, so it ranks number one at the moment.  I'm
sure a case could be made for either as the best ship depending on your tastes.
I liked the cannons on wheels and non-commital sails of the BSB as the deciding
factors.

I may raise some eyebrows by putting the Imperial Flagship third over the
Caribbean Clipper.  As a standard model, it is better realized than the CC.
It's proportion of length to width is more pleasing, it's sails and rigging are
far better balanced.  The only drawback is that due to minifig scale, the
narrow hull prevents proper cannons on both sides (and I suppose it would be
the pirate ship of choice out of all the standard ships).  The Caribbean
Clipper has nose heavy sails, a single ratline coming off the rear of the mast,
no way to get to the aft deck, and a tubby look.  I always have an urge to
modify this thing, and I have left all of my Imperial Flagships as stock.  On
the flip side, if you like to tinker with the ships and have some spare parts
and sails, the CC has a lot more potential and is fun to fool with.

Yes, that miniature ship from the Imperial Trading post.  A delightful design
that I wish had been made available separately.  I've made a whole fleet of
these with spare parts (and often with that AF lateen rigging or CBC sail,
which looks robust on one of these little guys).

I like the AF.  Yes, they skimped on parts.  One cannon and a measly three
minifigs is just too thin, but it's a bright cheery ship and at least it has a
center section.  I like that rear lateen sail (and why the heck do they mount
it backwards?!?).

The Renegade Runner is that entry level ship for the cost-conscious.  Its
cramped, but hides its lack of length with a long bowsprit, and is the only
true fore-and-aft rigged ship.  I like to lengthen this one and put a second
gaff-rigged sail on it and turn it into a true schooner, but it's a decent
design given what they were trying to accomplish (an inexpensive pirate ship).

I like all the preceeding ships to one degree or another.  The following are
the ones I consider dubious:

The Redbeard Runner is a sad replacement for the SES and BSB.  Since I use it
for gaming and got my four at $55 each, I'm quite happy with them, but it is a
disappointing design.  Too many gimmicks.  The high-mounted sails just aren't
as satisfying as multiple sails on a mast.  I don't expect mains and tops and
gallants and royals, but the shot ridden sails this has makes it doubley bad.

The Crossbone Clipper is one ugly spud.  I debated buying them at $15 each, but
the need for a cheap fleet was overwhelming, so I bought an armload of them.
This thing is a medieval cog: tubby, one sad moth-eaten small squaresail, no
proper bowsprit, garish clashing colors.  A complete failure.  And this thing
sells for high prices on eBay!  I'll never know why.  It needs some serious
work with spare parts to rescue it.  Buy it as a fixer-upper, but at a premium
price?  Eeee-yuck.
