I put everything in baggies depending on size.  So for example, I have all
my Black knights in a thick gallon sized bag and inside that bag I have a
smaller pint sized bag with all their weapons and shields.  I used to have
them holding their weapons, but it ended up poking holes all around the bag
and taking up too much space.  This way I know that every figure in that bag
is properly equiped and scratches have never been a problem.  BTW, a gallon
sized bag should hold up to 250 figures and their weapons so it is also
fairly cost effective.
