In order to protect the RCX from any type of power problems, would it make
sense to disconect the RCX from the batteries first and have it run from an
alternate power supply? or would this make it too complicated?
I know little about electronics, is this a valid idea?

Good question, I never asked my self.
But it seems no problem at all, I've very bad contacts, (you can even
hear and or see them sometimes when the charge process is going on).
I guess bad contacts are burned clean or something like that. The method
is patented and as far as I know there isn't any charge algoritme that
beats it. Look here for more information

Are you afraid of destroying the motors sue to the charge process ?
Because it's a current method, you can keep the voltage below a desired
value.

No, (The RCX itself would probably be fried long before the motors!), I
meant that lego motors may not be powerful enough to engage good quality
connectors.
But as bad contacts seems no problem... I should probaply do some experiments !
