Are the studs recessed, like on the 1x1 headlight brick? Any holes on
the opposite side?

Does this mean that the outer pair of holes on the side with three
holes don't go all the way through the 4x4 brick?

Not recessed, no holes on the other side - just studs sticking out of one side - Technic style "hollow" studs that go into the interior of the brick (on the wings, 2 of the holes have shovels shoved into them).
