One possible way to deal with this would be to allow each ship to "advance" a
class or two by adding more guns, but limiting the number of times a ship can do
this. Once you add another cannon, your ship counts as the next higher class
for purposes such as scoring points, but as its original class for stuff like
taking damage and starting crew. If you want to make it less appealling, you
can always impose a cost for special modifications that would need to be made
before additional guns can be mounted on a ship beyond its original complement.

You mean like requiring that people actually map out the sea floor? ;P

Probably the easiest way to deal with this would be to define ports as safe
depth, but define the depth of regular coastline based on how far you are away
from it (i.e. cutters can sail 6" away from the coast, brigs can sail 8" away,
etc.). That would pretty much eliminate the need to map out the depths of the
entire gaming area.
