It's because when you rotate in LEdit, the piece rotates around around
the origin (the center-point, (0,0,0), where X, Y, and Z are all 0), not
around the center of the piece.  This tends to change the part's
position, throwing it out of alignment.  Any pieces after that one use
the same (starting) position, and are also out of alignment.

To avoid this, either move your pieces to (0,0,0) before rotating them,
*or* use the Centre-Set command on the Turn menu (press ESC-T-C).  This
changes the center-of-rotation to the current part's position.
