If I use a separate battery supply for the motor outputs, will a single 9v
battery provide sufficient power for the rest of the Handyboard instead of
the 8 AA cells (9.6V)?

Yes, but it won't last long. The HB's electronics draw around 20 - 40 mA. the lifetime of an alkaline 9v is approx 1 Amp hour. So that give you 25 - 50 hours of run time. In practice, you'd get less, 'cause the 1 AH rating assumes a much slower (...) (23 years ago, 19-Dec-01, to lugnet.robotics.handyboard)
