| (...) Is this a functional difference? It looks like something (a 1x1 cone, maybe?) should be able to stud into the center of that square. The only 2006 sets I have with part 3747 (7893 and 6205) have the older version. (19 years ago, 7-Apr-06, to lugnet.parts)

AFAIK you can't (this type of order can be placed "everywhere" in europe but is not publicized by TLC and you have to know LEGO item numbers - the ones you can see in the BOM at the end of some 2006 BIs) .
