I've been running into problems with this when designing parts and also when
looking at primitive substituted versions of parts featuring parts of circles.
In terms of appearance sometimes it would be much better to overlap some
primitives or quads/tris to ensure that the joins line up seamlessly both in raw
primitive viewers and those which do substitution. It also allows a greater use
of the primitives we have when (for example) a 1/8th disc can be used even
though you only need 1/9th (for example). Provided both are the same colour I
doubt overlap is a problem for any 3d viewer.
