I also noticed that two parts 4209p01 and 4346p01 both have the
base brick and the logo as a sticker inside the .dat-files and
both use a different color for the orange flame.
I wondered if it would be better to make the firelogo a subpart
so it can be reused whenever neccessary. And for both mentioned
bricks, wouldn't it be better to include the base brick as one
part and the fire logo as a subpart.

Yes, it would be better if the firelogo was a subpart, so it could be
reused.

The main problem with 4209p01 is it is coded poorly.  As you said, the
pattern is setup like a sticker.  The files should be modified - the
printed area should be moved in line with the main surface, and the main
surface modified so as to not overlap with the pattern.

For this example I used the filename spfire.dat for the fire logo subpart.
How are your oppinions about this?

The subpart should use the same number as one of the parts.  So it
should be s\4346p01a.dat or s\4209p01a.dat.

And what would be the right color for the orange flame in the fire logo?

Probably 462.

Since 462 is dithered, and LDraw and LEdit act a bit odd with dithered
colors, you'll need a second subfile for the color-462 areas. :\
Something like s\4346p01b.dat or s\4209p01b.dat.
