Jaco,
  I'll look into this.  In the meantime, if you manually delete the individual
PLI files, and not rerender them.  Your layouts should have no PLIs.

Hmm. This does not seem to work either. Here is what I did:
1. Open the LDR file in LPub
2. Uncheck PLIs at the Global tab in the Generate section
3. Generate CSI,PLI and BOM = this does the job: create step images, no PLI
4. Generate Layout = this makes Layout with step images + PLI
5. Delete the PLI files (_x_xx_parts.PNG) in the directory Layout
6. Generate Layout again = still PLI's present
