Part cost will always have as much or more to do with the complexity of the mold and the quantity of those parts that are being made than just the amount of plastic in the part. If I run a mold to make 1,000 pieces, vs running that mold to make 2 million pieces, the price is going to be a lot different.

The issue you mention of a 1x10 costing more than a 1x12 must mean that LEGO is already making a lot of the 1x12 for sets and the 1x10 is a lower volume part.

As for the 1x1 with studs, we can look at mold complexity.

The mold for this part will be fairly straight forward, pulling just up and down.
This part will need two slides (the mold has to pull in 4 directions.)
This mold will need four slides, so it will pull in 6 directions.

You could argue that the mold for the 4 side stud one has been around for a long time and should be all paid off (quite possibly, although it might have worn and been replaced) but if they aren’t using it much lately, then it will cost more just to run the tool.
