It seems like LDDP is pretty close to do that but although it’s able to find
bad vertices, it still can’t find non-coplanar errors. (There could be more,
but how should I know?)

Actually LDDP has a built in, full l3p check. You have to turn on the
co-planarity checks under Tools->Options->Configuration Values
